EOY Reports don't match YTD STP verification report

Hello 

My EOY reports all match with my STP last report but don't match the YTD finalisation report. The YTD finalisation report seems to have not included the whole last quarter. 

YTD Verification Report (Gross $92748.45; PAYG $27415)

Payroll Summary (Gross $125306.04; PAYG $38425)

ATO by phone YTD should be(Gross $125306.04; PAYG $38425) for 3 staff

Payroll Summary 4th Quarter only (Gross 32557.59; PAYG $11010) Difference between YTD and other Payroll Summary report.

Please advise urgently if I manually update the EOY finalisation report in STP to match or will this cause an additional amount to be reported to ATO and then unbalance everything.  

A couple of notes: 

- I only have three staff and one that only gets a super payment.   

- No terminations or adjustments over the period

- We had one payment that was for super only, no wages but this has been included as it was in 3rd quarter

- No inactive employees as most employees are contractors so on ABN

- Spoke to ATO and they believe it is a MYOB issue as they have the same figures as my payroll summary reports

- I am using AccountRight

- Called MYOB yesterday and they told me to call back today, was on hold for over an hour and had to go to work

Sorry to see that no one has replied to you yet. If you still need assistance can you please let me know if you have tried processing $0 pays with payment date as 30 June. Do the Payroll activity and Payroll register reports match?
