Today I went into the 'Finalisation' screen of the Payroll Reporting Centre and entered end dates for three employees who left the business within the last couple of months. The end dates varied between August and December 2018. I must stress that I did not process any pays at all today - the last pay run was on 21.12.18 prior to the business annual shutdown and did not include any of the three employees.
However, once I submitted to the ATO, the 'Reports' screen in the Payroll Reporting Centre shows figures under Gross Payments and PAYG Withholding for the finalisation report submitted today, even though there were no outstanding payments to be uploaded to the ATO.
What's going on?! All advice much appreciated.

I see how this can be confusing, especially because there won't be an obvious difference between the two.
The amount showing under the Gross figures is just showing the final Year to Date for those employees, not actually sending a pay run through.
There isn't anything to worry about with this, it should be sending the Finalisation reports through but it won't count as anything extra, it will just be the final numbers for those employees.
