we have just realised when reviewing MYOB payroll reporting centre that a payroll run was not sent to the ATO - another payroll run has since been done the following fortnight and that has been sent & accepted by ATO. Do we need to send the one that was missed or leave as is due to the following payrun having updated the payroll amounts to current YTD figures ?

in short: you don't need to do anything.
you're spot on with why as well, because there's another pay run after that which has been accepted that means the ato are aware of the correct YTD info which is all that they need by EOY.
