STP Reporting - EOFY Verification Report incorrect now after removing finalisation

My EOFY Verification Report reconciled with Payroll Activity Report etc. I then finalised the report. When I realised I left off the RFBA, I removed the finalisation. This was accepted by ATO with errors. Now, the Verification Report and Summary of Payments are showing incorrect numbers.
