Thanks to Tana from the API Support Team, the 404 issue has been resolved for our Client.
This is the reply that we received via our support ticket in case it is useful for anyone that comes across this issue.
It sounds like the upgrade may have cleared the Config file, here are instructions on finding and editing that:
Changing the local API config file – Support for the MYOB family of SME product APIs
I would say the addresses have been returned to default and the system can no longer find the files.
