We are thinking about looking at ATOmater from Business Automation Works.
Are there any other users out there with experience with this solution. We use Document Manager so would be really interested how it integrates into MYOB AE and Document manager.

There is no integration in MYOB Document Manager available with other third party software like ATOmate.
However, we are only aware of other third party software providers such as Paperbusters that have created their own integration tool to integrate with Document Manager.
