Sounds like AccountRight's just having a bit of a "thinking break" on you. That timeout message sometimes pops up when it's still working away in the background (like crunching through a big transaction), but Windows think it's given up. Usually, if you leave it for a bit, it'll sort itself out and let you keep going but if the message remains, we've got a few steps you can try to nudge it along.
