Hi DamienGM,
You're right when importing invoices, the BPAY option doesn't get enabled even if Online Payments is turned on.
This is just how the import function works, but it would be a great idea to have more control over payment options when importing. We'd love for you to share this on our Ideas Board so the product team can take a closer look, and other users can vote on it too.
