If you do need to complete an action in the Reconcile Accounts window like entering a new transaction you would right-click on the window before selecting the required option.
In terms of entering a Spend Money transaction you would enter the Pay from Account being the account the money is coming from i.e. the main bank account and then have the allocation account i.e. account listed in the grid underneath the yellow section be the account the money is going into i.e. the credit card account.
