I suspect this needs to be fixed via the back end. MYOB should not allow 4 decimal places when applying a payment, no matter how calculated - so caused by a glitch MYOB may or may not be aware of. Your explanation about the embedded calculator and conversion to AUD may help them identify and fix the code.
If you get no joy getting this fixed by MYOB, try MYOX Services, they can fix this type of things in the company file. There would be a fee but may save a lot of time. Only MYOB can fix their software though.
