Great questions. You're definitely digging into the right spots. For the linked payable category, this one's a bit of a "best checked with your accountant" situation. It really depends on how your books are structured and how they want those liabilities reported, so they'll be the best crew to give you the exact setup.
Now for the salary sacrifice side of things, if you've set it up under the superannuation guarantee tab, you're on the right track. When you go into Manage Payments to process super, the salary sacrifice amounts will come through there as well, just on a separate line item from your normal super guarantee. So yep, it'll still be included in what you're paying, just split out for clarity.
As for the ATO reporting category (Salary Sacrifice & RESC), that's mainly for reporting purposes (like STP), not what drives the actual super payment itself. The payment side is more about how the payroll category is set up (like being under super).
