Thanks for your post. In this situation, we do recommend that the pay transaction is reversed and reprocessed so that the net amount matches the amount actually paid to the employee. If you did want to do this you would only reverse that pay transaction, not the whole pay run.
Another option is to transfer the short paid amount to the employee then manually reconcile the pay transaction. In the Bank feeds window you would hide the two bank feed transactions by right clicking and selecting Hide. In Reconcile accounts tick the one pay transaction.

I like the second option. Seems the easiest. Can you tell me in detail how to do this.

If you transfer the short paid amount to the employee you'll have two withdrawal transactions in the Bank feeds window and one pay transaction in the Reconcile accounts window. The two bank feed transactions will add up to the one pay transaction.
- in the Bank feeds window right-click on each bank feed transaction and select Hide transaction
- in the Reconcile accounts tick the one pay transaction
