Yes, I did a payrun ending 30th June just for the terminated employee (just zeroed the balances). On the tax card for the employee I had to put salary and wages in the drop down box as that was blank (terminated before we started STP2). Once that was accepted by ATO I ran the reports again and it balanced thankfully.
I then had to follow the steps again to terminate with the originial termination date, make inactive, and then send termination to the ATO.
