I'm paying a part time employee and MYOB calculates the incorrect tax.
I'm taking the tax from the 2019 ATO Tax Tables.
She worked 116.5 hours @33 per hour (Gross Pay $3844.50) MYOB calculates tax as ($659) but the ATO calculate tax as $620. Why is there a difference.

Have you checked that you have the correct tax table linked to the employee?
The information you use to set up which tax table to use comes ONLY from the Tax File Declaration form.

Just testing the latest version (AccountRight 2019.3) with the latest provided ATO tax tables, the PAYG value amount for a monthly based employee with the Tax Free Threshold tax table being paid $3844.50 is $620.
If you are encountering a different situation we would need to get additional information such as the following to investigate further:
