Is there a way to remove amounts from the Pay Super screen/function without actually paying them? The client paid this super manually via bank transfer, but the super was processed through payroll hence is now sitting in the Pay Super Screen as unpaid.

Pay super payments sitting on the pay super screen can't be remove unless process completely. Since the super has been paid, you can just leave those amounts sitting in the Pay Super screen, it won't mess with the super payments you've already handled manually. As long as they're left there, they won't affect anything; the system won't double or cause any issues.

Is this something that MYOB is going to fix? I am in the same situation and I worry that someone might accidentally tick all when processing pay super and end up paying those amounts twice?

That’s a really fair concern. Anyone could feel a bit uneasy about someone accidentally hitting “Select All” in Pay Super and sending those payments through twice.
At the moment, there’s no update to share around this being picked up for the MYOB Business roadmap anytime soon. If this is something you’d like to see improved, I’d definitely recommend adding your vote on this request on our Ideas Board. That’s the best way to show there’s interest in the feature and help give it a bit more visibility.
