Why is in the browser version is my accounting method and GST reporting set to ACCRUAL but in the desktop version (used currently by myself and accountant) it is set to CASH which is correct. BAS and IAS are currently reported via the desktop version. Can I change the settings on the browser version without effecting ongoing reporting.

Great question! Switching to the browser version won’t change your transactions or any reports you’re currently using in desktop.
The two versions may interpret the same transaction differently because they use different reporting logic. The AccountRight desktop GST report is based on transaction type, while the browser GST report displays transactions based on account type. You can find more details in this guide.
