It does sound like the invoices are just hidden on the page rather than gone for good.
I recommend trying these steps:
- Go to Sales > Invoices from the left menu.
- Along the top, click In progress or the main Invoices view instead of Overdue.
- Set Status to All, Type to All, choose a wide Period (like This financial year), clear Customer and the Search box, then apply.
- Search again using the invoice number.
