Invoice Payment Fee???

It sounds like the Transaction Fee you are seeing on your MYOB monthly invoice is the normal fees and charges associated with using PayDirect (online payments). This would be a fee charged for using the service, not for simply marking an invoice as paid.
If you signed up for online payments in error or were not aware of the fees associated, you can deactivate that service by following the instructions linked in this Help Article: Deactivating online payments.
