Thanks for reaching out.
I understand how important that all transactions appear in the reconcile accounts window. Generally, if the transactions we are looking for are missing from the reconcile accounts window, it's either the transactions are recorded in the wrong account, have been reconciled in a previous reconciliation date, or have not been created at all. I would suggest opening the transactions in question and doing a transaction recap (ctrl + R) to know which account it went through and correct it accordingly.
