Since the extra super salary sacrifice has already been paid, you can start by requesting a refund of the that amount from the super fund. Once you get the refund, just record it as "Receive Money." Next, you've got a couple of options. You can either adjust it in the next pay run or do a separate pay run just for the super salary sacrifice amount. Make sure to enter it as a negative so it cancels out the extra payment. You can check this link to see on how to process one.
