Gross YTD Different in STP EOFY finalisation vs payroll reports

Can anyone advise why the gross YTD in the STP EOFY finalisation is different for one employee compared to the payroll reports?

I have checked that all the pay runs are lodged with the ATO.  There are no unusual payroll categories, every payrun has the same payroll categories.

The payroll reports show gross earnings of $42,350 but the STP EOFY finalisation shows a gross YTD of $34,510, leaving a difference of $7,840.

It is a significant amount, and I cannot work out why there is this variance. Any ideas would be appreciated.

I have also checked the ATO STP reporting data and this amount matches the gross wages on the payroll reports, but I cannot for the life of me figure out why the STP EOFY data is so different.

thanks

Mine too, would the difference be Allowances?

My Payroll Activity Summary and Payroll Register Summary match but not MYOB online EOY Finalisation?

    Hi Beth08,

You’ve already put a lot of work into sorting out this payroll YTD difference, and you’ve followed the right steps to get to the bottom of it. No worries let's clear things up about what’s going on. If your payroll reports match your YTD verification report, then you’re all good. The main thing to know is that STP reports can show gross payments a bit differently compared to what you see in your YTD report. For more info, check out this post.

    Hi annie_merlin,

You're spot on, the assigned reporting category is often the reason for the figures appearing differently in the EOFY finalisation. To help you work through this, please check the link I shared above for more info.

Hi, thanks for your reply. I can confirm that the payroll category has remained the same throughout the full financial year and is linked to an ATO reporting category. Only one pay item has been used for the entire year.

The ATO STP data matches the payroll reports for gross wages and PAYG, so the amounts have been reported correctly overall. However, I have worked out that the difference relates to the pay runs for the period ending 9 May 2025 to 30 June 2025, which are not showing in the final STP report.

I have just sent through another updated event to see if that fixes the issue. Please note I am a bookkeeper and understand the payroll setup and STP reporting process, I just need help to understand why these pay runs are missing for the final STP event for one employee and how to correct this if the updated event does not resolve it.
