I was just about to pay a bill, using my Pay clearing account and upload the payment to our bank and noticed the Record button is back at the bottom of the screen, in Pay Bills, and the Bank File button at the top of screen is missing!
Has anyone else found this problem?

Yes, the Record button is meant to be there. I also checked, and the Bank File button should still be available. It might just be a display issue, so I'd recommend clearing your AccountRight cache to see if that brings it back.
