I have an employee who is a truck driver and I wish to pay him based on the number of kilometres that he travels rather than the hours that he works. Can someone help me with the set up of this please?

This can be done by treating the 'Hours' field in the payroll category as 'kilometers'.
You would be looking at creating a new payroll category for that employee > making the name for the payroll category 'Rate per KM', for example > then entering the $ rate that you wish to pay per KM.
