Thanks all for your help. This is how I solved the issue (hopefully this tip can be useful to someone else.

  1. I deleted the Cr which was automatically raised from allocating Bank transaction (money in from customer)
  2.  Sales > Record invoice payment, that raised a new Cr (same date)
  3. Bank > Reconcile, match money received with new Cr.                           Wow! feels so good
