You explained this clearly and identified exactly what’s happening with the hourly rate setup. In Standard Pay, when you enter $50 as the hourly rate, that full amount will automatically carry into the pay run. That’s why the Base Hourly is picking up the full $50 instead of only the $46 component.
To keep everything calculating correctly, it’s best to set Base Hourly to just the $46. Then create two separate allowance pay items: one for the $4 task allowance and another for the $1 leave loading. This keeps each part calculated properly and still allows overtime to use the full rate when needed. You can check this link about setting up pay items for more info.
