Kudos to Taylah today for helping me sort this out.
Alls I had to do was run a zero value pay to adjust the superannuation to what was actually paid.
I then paid the liability.
I then entered a zero value paycheque for the amount lewft unpaid.
Sounds more complicated than it actually is.
