Hi,
I can see all the contributions for our weekly payroll on all super reports, but when I go to pay them through Pay Super first 2 weeks are missing for all the funds except SIGNATURE SUPER.
Any suggestions?
They definetly were not paid.

I'd suggest first going to Lists > Superannuation > click into the funds used in the pay, check if the option 'Pay Directly from AccountRight' is checked.
If they are, then it's possible that the super payment has been recorded via Pay Liabilities instead, which clears out the amount from the Pay Super window. You can use Find Transactions to look for such Pay Liabilities transactions, the Payroll > Superannuation Payments reports can also provide more information of what has been paid in your company file.
