I'm sorry to hear about your transaction not appearing in the reconcile accounts window. Currently, there are no known issues of this nature reported. I recommend checking the dates of the transaction to see if the reconciliation date is after the transaction date. Also, you can open the transaction and do a recap to see if the transaction went to the right account. Here is an article about how recapping transactions works.
