Hey XX2,
You’re spot on that salary payments should match up automatically, but in MYOB it all comes down to a particular setting, nothing dodgy or broken with the system. Here's what you can do for your second company to auto match the transactions:
- Go to Setup.
- Click Preferences.
- Select Banking tab.
- Make sure “Auto-approve bank transactions matched to MYOB transactions” is ticked.
Once that’s done, payroll payments should line up automatically, no more manual wrangling needed.

Thanks for your help but I need a more detailed instruction. I can see Settings but no Setup.
Where is "Setup" found?
I can't see it anywhere in my screen.

So I am using MYOB Essentials Accounting + Payroll. When I log in all I see is a Dashboard that says Good morning. I don't have a top menu or a command centre. All I have is a side menu with Sales, purchases etc and a button on the top right of the screen labeled "Settings". If I click on the company name in the top right corner of the screen it has an option of "My account".

You'll want to select Banking > Bank rules and toggle on/off the options to your preference. I've included a screenshot below as well!
Essentials Accounting users were upgraded to MYOB Business, if you're experiencing any further issues I'd recommend raising a case from your My Account dashboard for the team to take a deeper look into.
