Hi, I have received a response from MYOB which I will paste below. I have determined that all is ok as even though the payment appears to be missing in the STP report it has actually been received by the ATO and my staffs records match what is on MYOB.

I understand how concerning it is that a pay run is missing from your Single Touch Payroll reporting. Apologies for the delay in response since this case was recently transferred to me and we appreciate your patience on this matter. No worries, I am here to assist you.
As advised, to ensure that the pay run is really missing, it is highly recommended to generate all three significant payroll reports such as:
- Payroll Activity Report
- Payroll Register Report
- Year-to-date Verification Report (under Payroll> STP reporting>EOFY Finalization tab> select year 2024/2025
If all reports match and the pay run is missing in all reports, you may need to undo your finalization under Payroll> STP reporting>EOFY Finalization tab> select year 2024/2025. Then create the pay and send it to STP reporting. However, it is recommended to reach out to the ATO for the best workaround before undoing 2024/2025 finalization.
On the other hand, if the pay run is missing only under STP report but not in the Year-to-date report, then you may safely ignore it missing under STP reporting. The reason it went missing was caused by reporting past dated pay run wherein when asked if you would like to report a pay run as a new pay run, the option report as an updated pay run is selected causing it to appear zero under STP reporting but the amount is added on the reports.
