If you're accessing your AccountRight file in a web browser, you still have access to your desktop templates.
For example, when emailing an invoice you can choose your template. This incvludes the templates available in AccountRight:

While AccountRight desktop application templates can be used in the browser interface, you are not able to use a browser template in the AccountRight desktop application.
In saying that, you could generate the invoices in the desktop application and then send or print them using the browser interface using that chosen template.
