I've just moved your idea from the MYOB Business Idea Exchange so we can get some additional information in relation to it.
Provided that the In Tray documents are added as two separate documents to the In Tray then the documents will be separated in MYOB Business's In Tray i.e. they are treated as two separate documents. If you recieve a PDF with multiple individual transactions you would need to seperate these manually into individual documents before adding/sending them to the In Tray.
