Direct Payments made with no reference details
payments made using direct credit card or transfer don't show who paid it and are not being allocated to the invoices. How do I know who paid the amount?

Within Reports>>Sales>>Online Invoice Payments there are two reports that can help with online payments. It sounds like you'll need to run the Transaction details report which would provide a summary of the invoices and their settlement status along with the settlement date and other information.
