We are also getting charged the surcharge when it should be oncharged to the customer. I also turned off the autopay settings, but invoices imported via a third party are forcing this payment option to be active, against our preferences.
This is such a bloody awful system. I am a long time user of MYOB and really find this forced change to be unacceptable.

When invoices are imported through a third-party app, the online payments option gets automatically turned on. While we can adjust settings for invoices created directly in MYOB, for imported ones, you’ll need to check with the third-party app.

After researching, I'm unaware of any options that exist on the MYOB Business API that control or parallel the surcharge settings in the program itself. So I would question the factual basis of this reply.
In the sales invoice endpoint, there is a field called "onlinepaymentmethod", which can be set to All or None. If it is not set, when the invoice is posted MYOB will apply the default setting of All, therefore the imported invoice will have online payment options. But this is not related to the surcharge settings.
