Since the issue is with the ATO PAYG values and all your reports match, I recommend checking all pay items to ensure they are coded to the correct ATO reporting category. After checking the reporting categories, you can send an update event to update the values for ATO PAYG. You can read more about how the reporting categories work from this link.
