That does seem unusual, so it’s worth taking a closer look at your payroll reports. An STP Update Event showing PAYG withholding as $0.00 doesn’t necessarily mean the PAYG from the April pay run wasn’t reported. Update Events can show $0.00 while still sending the latest year-to-date figures to the ATO. To confirm everything has been reported correctly, please compare your Payroll Activity, Payroll Register and YTD Verification reports. If the figures match, you shouldn’t need to reverse or recreate the pay run.
If the ATO figures don’t match, check the relevant pay item’s ATO reporting category, then send an STP Update Event to update the year-to-date figures. For more information, you can read: End of year finalisation with Single Touch Payroll reporting
