Check the payroll reports, such as payroll register, payroll activity, and YTD verification report, to see if the duplicate entries are there. If so, you'll need to reverse the duplicated pay run entry, but this wouldn't remove the duplicate pay slips and payment entry. Here's a link for detailed steps. Rest assured that, once it has been reversed and payroll reports are showing correct figures, then you're all good.
