Everytime I try and pay two lots of super on the same day using the Pay Superannuation Function, it states:
Whoops, something went wrong - It looks like this service is unavailable right now. Please try again later.
Can "Pay Superannuation" not process two lots on the same day? Do I have to wait for the first one to be "Completed"

You shouldn’t have to hold off until the first one is completed as Pay super does support same-day super submissions.
